Kirub's Note
This guide is up to date as of the Super Puyo Puyo Quest update (ver. 10.0.0). While this may become somewhat outdated in the future, it should still help in understanding how to navigate the game. If you have any questions, please mention me @Kirub#9688 on the EPPC Discord (if my tag changes I'll try to keep this up to date, but just type "@Kirub" and I should appear).

To download Puyo Quest, you must access either your phone's Japanese app store or use an APK manager which has Puyo Quest on it.
Apple Devices
To access the Japanese App Store, you need a Japanese Apple ID. Since the Apple App Store is the only app store available, the option to use a third-party app store is not possible.
Go here to create a new Apple ID: https://appleid.apple.com/account
Under "Country / Region", you MUST set your location to Japan. Use a different email than the one tied to your normal Apple ID. Check your email to verify your ID.
On the App Store, log into the new Japanese account and switch to it. Search for "ぷよぷよ!!クエスト". The icon for the app should look like this as of ver. 10.0.0:
Android Devices
Android users have two options. They can either access the Japanese Google Play Store, similar to the method that must be used on Apple devices, or they may install QooApp, a third-party APK manager (app store) which holds Puyo Quest's APK on its store.
To install QooApp, go here: https://apps.qoo-app.com/en/app/880
To access the Japanese Google Play Store, first a Japanese Google account must be made. You will need a VPN which allows for location selection, like TunnelBear or a paid alternative. Set your country to Japan.
While using the VPN, make a Google account here: https://accounts.google.com/signup
After creating the account, log into the Google Play store and search for "ぷよぷよ!!クエスト". Look above to see what the app icon looks like as of ver. 10.0.0.
Opening the App
Every time upon starting Puyo Puyo!! Quest, you will be met with the SEGA logo, followed by a notice screen.

Tap the screen to continue.
After proceeding from the notice screen, the title screen will appear. A loading symbol will appear whenever the game is trying to connect to online servers. You must have connection to the Internet for this. Once the game is done loading for the very first time, the screen will look like what is pictured to the left. When opening the game after account creation, it will also display other information.
Once loading is done, tap the screen to continue.
If the app has been freshly installed, a pop-up will appear regarding the Terms of Use.

Tapping on the "Read Terms of Use" [利用契約確認] button or clicking here will open a separate webpage on the Puyo Puyo!! Quest website. Tap "Agree" [同意する] to proceed. If you tap "Disagree" [同意しない], you will be sent back to the title screen. Tapping on the title screen again will open the Terms of Use pop-up. You must accept the terms to be able to play.
Tutorial
Before the story and tutorial sections, this popup will appear. All players will receive this pop-up upon first playing past ver. 10.0.0 regardless of how long they've played prior.

Regardless of what you choose, you will receive all rewards given after completing the tutorial. However, it is recommended that new players choose "Do Not Skip" [スキップしない] because the tutorial explains fundamental aspects of gameplay.

Welcome to Puyo Quest! Start Dash Gacha
Roll one free 10-in-a-row summon (10 summons, 0 stones).
On one of the ten rolls, guarantees one Puyo Fest card from the following table, with each card having equal priority of being pulled.
On one of the ten rolls, guarantees a ★5~★6 card.
On eight of the ten rolls, guarantees ★4~★6 cards.
On all rolls except the one guaranteed Puyo Fest roll, there is a 1% chance of pulling any Puyo Fest from the table.
